i totally downloaded your expansion. my actions were in anticipation of loading up typinator on my computer which i have yet to do.

I personally use TextMate and LaTeX when I need to write reports. TextMate integration with writing latex documents is amazingly good. Things like having a keyboard shortcut to preview what your doing in a PDF really cuts down on time. Latex also has bibtex which is really useful for bibliographies in documents. While the syntax might take a while to get used to the documents that come out in the end are really good looking.

I made the big mistake of buying Notebook for full price (when I could have gotten it for a Denny's Deal's price) so I'm using it and getting my money's worth...all $50 back on my thesis...
I just found out about Notebook today, and it seems like a really handy note taking application. However I can't find it in Denny's deals, so I'm assuming it was in one of his previous deals?

For analyzing and writing up qualitative research, Bookends/Mellel is hard to beat.

An app I find useful for reading and annotating articles is Skim, a free PDF reader. It has good support for marking up the text, adding notes, circles, etc. I like it so much, I actually use it as my default PDF reader.

I write all of my school papers in Mellel. It works well, and I love using it. The learning curve is not bad at all, and once you get how Mellel works it's really easy to use.
Bookends is great, especially with the new feature to keep multiple note cards per entry, and keep quotes with the page numbers in Bookends. It could be prettier, but it works and is the best citation manager I've ever used.

Knowing that I already have Papers, what is the best replacement for Endnote? Could it be worth it to just stick with Endnote?
I don't think it's been mentioned and isn't an application as such but the "look inside" or "Quick-View" feature (with thanks to WhiteFang because I couldn't remember what it was actually called!) plus the "coverflow" feature of Leopard is incredibly useful when flicking through .pdf's. We tend to assume that everyone's already running Leopard but if you aren't, it's a good reason to upgrade for academic work.

It all depends on what your writing platform is. For Word 2008, you can just use papers (and word's new built-in bibliography tool). For word 2004, you'll need endnote. For Mellel, Bookends, and for LaTeX, it's hard to do better than BibDesk. I think pages requires the latest Endnote X2.
EDIT: I'm really liking Mellel / Bookends / Papers as my workflow right now although I have used Word / Endnote and LaTeX (textmate) / BibDesk in the past.
Addendum: Zotero (a firefox plugin) is very effective and free for research and bibliography formatting. It is compatible with word and neo-office (but not neo-office 3 yet)

Interesting topic, helped me in choosing one. I have to start writing on my dissertation, but I have listened that writing a good dissertation is not an easy task. I'm wondering which is how to best coordinate the six software packages I bought myself over the holidays in order to prevent duplication and get the best of each to have a solid 'team' to help me as I delve into my doctoral dissertation now (after 5 years of collecting and analyzing data). I should perhaps add that I'm in the social sciences, using mostly action research.
The packages I have are:
- HyperResearch
- Scrivener
- PaperToolsPro
- Sente
- Papers2
- Bookends
